LabPlot is a FREE, open source and cross-platform Data Visualization and Analysis software accessible to everyone.

Alpha Plot can generate different types of 2D and 3D plots (such as line, scatter, bar, pie, and surface plots) from data that is either imported from ASCII files, entered by hand, or calculated using formulas. The data is held in spreadsheets which are referred to as tables with column-based data (typically X and Y values for 2D plots) or matrices (for 3D plots). The spreadsheets as well as graphs and note windows are gathered in a project and can be organized using folders. The built-in analysis operations include column/row statistics, (de)convolution, FFT and FFT-based filters. Scripting Console support in-place evaluation of mathematical expressions and scrtipting interface to ECMAScript like dynamic scripting language(java script). mlpy is a Python module for Machine Learning built on top of NumPy/SciPy and of GSL. mlpy provides high-level functions and classes allowing, with few lines of code, the design of rich workflows for classification, regression, clustering and feature selection. mlpy is free software; you can redistribute it and/or modify it under the terms of the GNU General Public License version 3. mlpy is available both for Python >=2.6 and Python 3.X.

MCPower-GUI is a desktop application that provides a graphical interface for the MCPower Monte Carlo power analysis library. It guides users through the full workflow across three tabs: Model setup (formula input with live parsing, CSV data upload with auto-detected variable types, effect size sliders, and correlation editing), Analysis configuration (find power for a given sample size or find the minimum sample size for a target power, with multiple testing correction and scenario analysis), and Results (interactive charts, exportable tables, and auto-generated Python replication scripts). STK++ (http://www.stkpp.org) is a versatile, fast, reliable and elegant collection of C++ classes for statistics, clustering, linear algebra, arrays (with an Eigen-like API), regression, dimension reduction, etc. Some functionalities provided by the library are available in the R environment as R functions (http://cran.at.r-project.org/web/packages/rtkore/index.html). At a convenience, we propose the source packages on sourceforge. The library offers a dense set of (mostly) template classes in C++ and is suitable for projects ranging from small one-off projects to complete data mining application suites.

Libagf is a machine learning library that includes adaptive kernel density estimators using Gaussian kernels and k-nearest neighbours. Operations include statistical classification, interpolation/non-linear regression and pdf estimation. For statistical classification there is a borders training feature for creating fast and general pre-trained models that nonetheless return the conditional probabilities. Libagf also includes clustering algorithms as well as comparison and validation routines. It is written in C++.

Metagenomics yields enormous numbers of microbial sequences that can be assigned a metabolic function. Using such data to infer community-level metabolic divergence is hindered by the lack of a suitable statistical framework. Here, we describe a novel hierarchical Bayesian model, called BiomeNet (Bayesian inference of metabolic networks), for inferring differential prevalence of metabolic networks among microbial communities. To infer the structure of community-level metabolic interactions, BiomeNet applies a mixed-membership modelling framework to enzyme abundance information. The basic idea is that the mixture components of the model (metabolic reactions, subnetworks, and networks) are shared across all groups (microbiome samples), but the mixture proportions vary from group to group. Through this framework, the model can capture nested structures within the data. BiomeNet is unique in modeling each metagenome sample as a mixture of complex metabolic systems (metabosystems).

This is a parallelized algorithm performing a decomposition of the time-series data into a number of sinusoidal components, disentangling them from the white Gaussian noise. The algorithm analyses all suspicious frequencies, including the ones that look like an alias at a glance, but may become preferable later. After selection of the initial frequency candidates, the algorithm passes through all their possible combinations and estimates their multi-frequency statistical significance. In the end, it prints out the set of largest frequency tuples that were still found significant. The GPU computing is implemented through CUDA and brings a significant performance increase. It is still possible to run FreDec solely on CPU, if no suitable GPU device is available in the system. This software computes likelihoods for infinitely-many-sites sequence data under multiple merger coalescents. The likelihood can be computed exactly or approximated via importance sampling.

Multidimensional Array (MDA) is a class for creating and using multi-dimensional arrays. Storage for the array is based on a templated C++ STL vector class. The beauty of the STL vector class is that it automagically resizes itself when constructing or copying. Caveat Emptor. The multidimensional arrays are indexed using unsigned integers. The types that may stored may be any that provide a copy and assignment operator.

PlanetPack is a software tool developed to facilitate the radial-velocity time-series analysis for the goal of exoplanets detection, characterization, and basic dynamical simulations. The main website is built as a wiki gathering info and examples on the various implemented algorithms. The combination of the application and its wiki intend to constitute a nice little pedagogic toolkit for multiscale analysis. Feel free to contribute code or wiki content !
