Hi @Gabriel, a comment to my answer below states that "...bedup...put things in size buckets and only read the whole file, to create checksums, if necessary." Is that true? If so, I'd like to update my answer below. (And use bedup myself!) Unfortunately I've been unable to verify this anywhere. I've tried Google, searching on your github page, and a search on the code. Thanks.
