$\begingroup$ Sjoerd, there is a function AssociationTranspose in the package GeneralUtilites doing the same: Needs["GeneralUtilities`"]; a = <|"a" -> <|1 -> "A", 2 -> "B"|>, "b" -> <|1 -> "C", 2 -> "D"|>|>; AssociationTranspose[a]; Transpose[Dataset[a]] == Dataset[AssociationTranspose[a]]. Overall, a look into GeneralUtilites may be very worthwhile, in particular for Association-related functions. $\endgroup$
