But the question is also about using specification/documentation tools in contrast to pure coding. Does "no matter which tools it uses" mean "as long as the team actually uses tools for these tasks"? Do you use user stories even for "[not] very complex" projects or are those a waste of time in those cases?

When it comes to diagramming software system, UML is great since it's standardized and should be well understood by other software developers without explanation. However, it's just a tool and you might not need that tool, depending on the people building the software.
