The property of $ CNOT^{\otimes n} $ that is being used is just that it is a particular $ 2n $-qubit Clifford gate that propagates Pauli errors in a particularly convenient way that allows the Knill FTEC protocol to work. The effect of $ CNOT^{\otimes n} $ on the encoded qubits of the data block and the first ancilla block in figure 12.13 of cs.umd.edu/class/spring2024/cmsc858G/QECCbook-2024-ch1-15.pdf is not important, rather we are interested in the way $ CNOT^{\otimes n} $ propagates errors
